It's not a bad sign so much as it's a sign that he had no idea what to get you and went for simple, easy, and utilatarian. Pajamas are like socks. You get those for people who either don't mean much or for whom you haven't paid any attention.
Now here's the thing, you can totally tell him that you appreciate the PJs but he needs to do better. There is nothing wrong with telling somebody that the gift they got you totally shows that they aren't paying any attention to you. If he's a good guy, he'll admit it. He knows the deal.
All this assumes that you haven't said, "I need PJs" at any point during your daliance. If you have, it's your own fault.
