Oy! My boyfriend and I have been together for 4 years and he still freaks out about that crap (no pun intended). He doesn't want me to hear him going to the bathroom, doesn't want to know when I'm in the bathroom, freaks out if I let a fart slip... he RARELY lets them slip in front of me.
He obviously cares about it all more than I do, so I try to be respectful of his discomfort, but it can be a real pain. If it grosses you out like that, tell him. He'll probably tone it down if he knows it bothers you. The 'seat up' thing is a different issue, tough. Good luck with that one.
I don't get this at all... It's just not something that's ever bothered me. everyone pees, of course I don't want to be putting on my makeup and a guy come in and take a dump and stink up the bathroom. It's hard to put on eyeliner with a gas mask on!
My ex and I would pee in front of each other all the time. Neither of us have any hang-ups about being naked or being human. We tried to avoid subjecting each other to smelly things though. I guess just find out why he does it, and if it makes you uncomfortable let him know. Everyone's different, and he should respect your quirks and you should do the same for him.

Many of my guy friends never close the door, both at my place and at theirs. We pee in front of each other all the time in public mens rooms.
